I have a story that has a girl going through a spiritual crisis but it has supernatural elements. It’s not religious, really, but deals with it in a way.
What genre is this?
if its supernatural, i would say its a sci-fi with a sprinkle of fantasy.

If the supernatural elements are like mini-miracles or visits from the spirits of her family or ghosts or angels in which to guide her then it is considered inspirational fiction. However try not to cross the line where these elements are pagan where she calls for them through ritual otherwise you fall out of christian inspiration.
Some inspirational work does have other elements that are not roman catholic so you have more freedom in which to write.
